Setup has its "from_cwd" installation mode for precisely that reason: 
installing a local package without the need to create a full install 
hierarchy and setup.ini files.

If you haven't already, put your Cygwin installation on SSD and exclude 
the Cygwin root (and local mirror directory) from real-time virus scans. 
  I do monthly updates on slow machines (CPU is a 1.8GHz IvyBridge 
Celeron) and that takes around two to five minutes depending on how 
large the update is in any given month (the man-db update happens in the 
background, so is not part of these figures).
