I looked into this problem, however it seems difficult to fix it.

Actually, that is not whitespace, but white "BOLD" on white background.
If you set background color to other color than white, you can see bright
white "BOLD".

When cygcheck or chkdsk is executed, screen is redrawn by pseudo console.
In this process, "ESC[1mESC[97m" is sent before "BOLD". This is not
controllable from cygwin1.dll.

I usually use mintty with black background and light-gray forground, so
I was not noticed this behaviour.
