Federico,
cygcheck output looks fine. I see nothing obvious wrong on it.

Could you try
   cd /usr/bin
   strace -o /tmp/octave.strace octave-3.6.4.exe

and send just to me the file "octave.strace"
It will be a bit large so please zip it
