I was able to replicate, but I am not sure that it is
a cygwin specific problem.
Unfortunately I know nothing of ruby so debugging is a bit hard

As you open a ticket with the bundler maintainer
https://github.com/carlhuda/bundler/issues/2281
I assume you will receive a more knowledgeable support there.

two guys had similar problem in the past

but I was not able to replicate their solution
