You're screwed, I'm afraid. Cygwin doesn't make windows understand native linux machine code. For instance, linux uses int 0x80 to access a syscall, windows uses int 0x2e. There is no way to reuse the raw binary code in the library by using cygwin. Cygwin lets you take standard linux source codes and compile them and have them 'just work' after recompiling, but it's not a cpu emulator. Sorry.
