I think Larry's answer was a bit too literal. Yes, passwords come from Windows, but for Cygwin to be able to get Windows to authenticate a given user, that user (or, rather, that user's SID) has to be in /etc/passwd. Now, domain users aren't added to /etc/passwd by default. Read the documentation on mkpasswd to find out how to add your domain users to /etc/passwd.
