You can see the truth with cacls and perhaps change the permissions with chmod -R. Coincidentally there is a coming change to Cygwin that will help, and I am working on a small fix for setup as well. Could you send the output of cacls for the cygwin root? That will allow me to see if the coming changes will help here.
