Unfortunately, that means very little since Cygwin is not Linux nor any
other UNIX platform.  Perhaps the author meant that configure works on all
UNIX platforms.  But that's not terribly relevant either, unfortunately.
The key is to determine why Cygwin has a problem with this script.  If 
you look at it, it may help you find the solution.
