They're just different purpose programs. They both do two things, but each one concentrates on a different one of them.

Partition Magic is a professional partition manager, with a limited boot selector (fine, but limited when compared with System 
Commander).

System Commander is a professional boot selector with limited partition management capabilities (at least when compared with Partition 
Magic).
