I'm trying to set thoose in geda-user.conf but it doesn't seem to work.
geda-user.conf:
[export]
paper="iso_a4"
margins="0:0:0:0"

$ gaf export -o out.ps ~/git/openhw/share/gschem/A4liggande.sym 
** Message: Loaded RC file [/usr/local/share/gEDA/system-gafrc]

** Message: Loaded RC file [/home/karl/.gEDA/gafrc]


(export:6147): Gtk-WARNING **: Unknown paper size "iso_a4"

and the margin are there.

Ahh, and answers my next question, what is the new thing for gnetlistrc:
(hierarchy-traversal "enabled")
(hierarchy-uref-mangle "enabled")
(hierarchy-uref-separator "")

The following seems to work:

$ tail -4 ~/.gEDA/geda-user.conf 
[gnetlist.hierarchy]
refdes-attribute-separator=
hierarchy-traversal=true
hierarchy-uref-separator=

enabled instead of true seems to work also.

Is there any possibility of splitting geda-user.conf into separate 
parts?

I don't want things that the programs sets for themselves like

[gschem.dialog-geometry.hotkeys]
x=1073
y=39
width=382
height=973

mixed with things I set, like

[gschem.printing]
monochrome=true
