FYI, this has been fixed in pcb-rnd recently, with the config rewrite. It 
always does exactly what you tell it to do: you can even configure it to 
have access to 0 footprints and the library window is empty. I also made 
sure that gsch2pcb-rnd always uses the very same configuration as pcb-rnd, 
so it always sees the same library.
