gsch2pcb runs gnetlist.

I had the same problem and I didn't find a way that didn't require scheme 
scripting. My current solution bypasses gnetlist and does an sch->sch 
"conversion" changing the footprint and pin attributes. The original 
gsch2pcb then gets the modified sch.

Alternatively you could use xorn to write the new netlister and change 
the gnetlist command lines in gsch2pcb source.
