It uses OpenGL (for 2D acceleration), rendered inside a GtkGLExt widget. It 
sounds to me like your 3D driver may be causing problems.

Do you have any issues with other 3D software, or just PCB? What is your 
graphics card, distro and currently installed driver?

I had a machine here at work today which displayed PCB's viewport 
completely black until I upgraded the proprietary NVIDIA driver to the 
latest version.
