I didn't create those settings — at least not that I remember. FYI I've been backing up/restoring my GNU/Linux profile directory for decades and shared it with so many distributions I can no longer remember, so what I exactly did or did not is but a vague recollection now. What is *possible* though is that while opening a file using the context menu (i.e. right-clicking) in Thunar (Xfce file manager) selecting an application *other* than the one that is associated with the file (i.e. "Open with..." sub menu) changes the association *permanently* (which reflects in MIME settings, from what I have observed). This is just speculation on my part though, I haven't done a thorough investigation.

So what I did is the following:

* close the clipboard manager plugin¹
* open Xfce's default applications
* for each of those three application/geda-* items, click the "Open with..." button and assign (again) the default application (changes are saved immediately)
* open Xfce's clipboard manager plugin again

¹ I had closed the plugin and checked whether gschem could paste right after that. It didn't change anything either, I therefeore deduced clipman was not the root cause.
