Is this when importing the logo file into a 2-layer pcb project using 
File -> Load layout to buffer?

When opening the newly created .pcb file by itself in pcb (which in my 
case has 6 copper layers by default), the artwork of course ends up on a 
different layer, usually the bottom layer here -- confusingly named 'top 
silk' by the script.

The only way I can think of to always get the logo on the target's top 
silk layer is to point the script to the target file, find the top silk 
layer in that file, and set the layer(s) in the logo file accordingly.

Then again, moving the logo to the correct layer is a simple matter of 
selecting it, choosing the desired layer and pressing Shift+M.
