I use shift-K to shrink the Clearance of the pad.  This is a common
operation for ground pads for me.  Unfortunately the DRC will still
report a violation for the pad, but this warning can be ignored.
Incidentally, is it really correct to report "copper areas too close"
when the clearance assigned to the pad in question is 0?  Perhaps this
should be changed in pcb.

This is a different issue.  For solder mask clearance you use the Mask
property of the Pad, with negative values meaning SMD, positive ones
NSMD.  Pads are recorded in the file format like this:

Pad [rX1 rY1 rX2 rY2 Thickness Clearance Mask "Name" "Number" SFlags]
