Have been busy fo a few days, also working during day time, uploaded to issue tracker https://github.com/lepton-eda/lepton-eda/issues/528 there I concluded it is a difference between netlists as one work but not the other. I however did not exactly figure out what was wrong.

Working on another file and found then using lepton-sch2pcb net exist on top level but do not connect further down in hierachy. It is inside a block used several times so net name must come from top.

Maybe I have to use another symbol to connect?
