Make sure that you have the layer with the plane you want to connect to selected when you execute the command. Since there could be multiple planes on different layers, this is how you tell pcb which one you want it to connect the pin to with a thermal. When you're shift clicking with the thermal tool, if you release shift and click again it will turn the thermal off, disconnecting it from the plane.
