Looks like pins and pads are drawn *if* one of the copper layers is visible, and they're drawn if they're supposed to be drawn for whichever is visible. This is likely correct for homebrew use, where the pngs are used for toner transfer or masks. The EPS exporter does the same thing, so this is a core-code choice.
