I avoid nonplated holes in footprints because they tend to add to the
cost. The manufacturer needs to run the boards through the drilling
process twice - once before plating and again after plating. If all
holes include plating, this second run can be skipped. Consequently, some
fabs offer lower prices if the design contains no nonplated holes.

A use cases would be footprints which come with ready made layout
stubs. This could be handy for BGA components, or certain densely packed
connectors. Blind vias may also allow for certain RF structures to be
defined as a footprint.

When in doubt, I'd rather not restrict what can go into a footprint.
If footprints could contain anything a complete layout can it would be
possible to build and use ready to use layout blocks. Footprints could
contain footprints, very much like symbols can contain symbols in gschem.
