Maybe this is related with the problem that gEDA uses the files installed in the system, even when built from source and installed to a non-standard directory? As a workaround, I usually don't install my distribution's gEDA package and make sure there are no gEDA-specific files and directories under /usr. Then, deleting the installation directory, building from a clean repository and re-installing should solve any Guile-related problems.
