First off, there's no such thing as "gEDA PCB Designer". It's just "gEDA pcb". Unless you mean Allegro or OrCAD, which refer to their tools as "Allegro PCB Designer" and "OrCAD PCB Designer". Second, yes, PCB will merge traces when loaded, if the traces are exactly colinear and have the same characteristics (width, clearance). This is intentional.
