Keep in mind that "edit a missing file" is a common paradigm for "create a new file". I do it all the time. I don't mind a pop-up warning, but please don't tell pcb to forget what I told it the file name was in that case. Other than that, yeah, an "I think this isn't a pcb" flag or state of some sort makes sense.
