That, of course, is a problem with the gnetlist backend that PCB uses. Since every downstream process has different restrictions on what can go into a refdes, netname, pinnumber, etc. it is the responsibility of the backend to translate as needed. The symbol creator cannot be aware of every restriction of every downstream flow.
