But perhaps you would like to do a version of ATXmegaA4.sym ATXmegaC4.sym ATXmegaD4.sym with the same symbol size and pin layout (except where missing) as the '3 chip, so you could start with a '4 symbol, and when need arises simply exchange the '4 symbol with the '3 symbol, and vice versa --- as drop in replacements in the schematics.
