Not sure if this is your problem, but on my lathe I need to *not* mesh the gears completely together to make them run smoothly. If the gears press too much, the tip of one tooth hits the gullet of the opposite gear, causing noise. Only the sides of the teeth should touch. I use a piece of heavy paper between the lathe gears to separate them "enough".
