If you used gsch2pcb or pcb's File->Import, what you can do is go through the affected elements in pcb and make any change to their "description" field, which normally holds the footprint's file name. Then, use pcb's File->Import to re-import the schematic. It will think the footprints have *changed* and load the "new" ones from disk, keeping the same location for each.
