Alternatively you can use refdes_renum on the command line with the 
-pgskip option, then list your schematic file names.

 From the man page:
refdes_renum [--nocopy] [--pgskip [ number ] ] file1 ...

I hope that helps, it's quicker if you want a flat multi-page design.
