The drill file should be name.gcode.drill.cnc. Is there no bottom  
side of your board? Not sure wether it works without one. And drills  
are drilled from the bottom side, so, mirrored to match the top side.  
Conventions here might be a bit more traditional than what the SMD- 
only designer expects :-)
