I think this misrepresents the situation. Gschem is fully hierarchical, and never flattens, so attributes like refdes in gschem keep their original unflattened values.

Gnetlist has a built-in flattening mechanism, enabled by default. The user can turn this off if needed, and use external scripting to create unflattened netlists for downstream tools that support them (not pcb).

The experimental schematic->schematic translator at https://github.com/xcthulhu/lambda-geda can produce flattened schematics from ordinary hierarchical gschem schematics.
