This could well have resized some element below its bugging threshold.

The windows are all part of the UI tree as long as they are docked.  Could 
you close the windows one by one and see if/when the buggy behavior ceases?

It has. :(  The UI geometry is stored in .config/gEDA/geda-user.conf.
