I can't recall a version of gschem that couldn't delet an attribute. The
one I use doesn't even allow empty attribute value.
Which gschem version are you using?

It seems you attached board.new.pcb which is the product of gsch2pcb and
includes the new footprints only. Could you please attahc your board.pcb,
where you may have copper tracks and/or silk artwork?
