Hello Andrew,
Just an update: I have finished compiling and am currently using GCC 3.04
(along with gpp, objc and all the other stuff that it comes with). No
problems with my compiler. But it's hard for me to believe that there is
something seriously wrong with the clio.rice.edu binaries, after watching it
crunch the new GCC out for almost two full hours without stopping until I
had my new compiler.

I am more inclined to believe a third option: that making DXE2GEN is
incompatible either with Windows2000, GCC 3+ , and/or both. Have you been
able to build it on Win2000 yet?
