As someone already told you, you could install a precompiled
distribution:

  ftp://ftp.simtel.net/pub/simtelnet/gnu/djgpp/v2gnu/emacs.README

The rest of this message is only relevant if you still want to build
Emacs on your own.

Are you saying that you want to build Emacs on Windows, but use it on
an MS-DOS machine with no Windows on it?  Is that another machine, or
the same one where you want to build Emacs?  If it's the same machine,
there are special considerations that you should be aware of.

You didn't read far enough ;-)  The file INSTALL, near its end, has
special instructions for building Emacs with DJGPP (search for "MSDOG").  
The DJGPP build process doesn't use the configure script.
