I don't use Allegro but I believe it sits on top of SVGAlib in Linux.
SVGAlib programs need to be suid root to have access to the video
hardware.

As others have said, you can work with LF-only files in DOS if the
editor supports it (use utod/dtou to convert).
Also, in Linux you can use the col command to convert a CRLF file to
LF-only.
AFAIK, latest versions of gcc are happy with CRLF, so you could also
upgrade gcc on the Linux box.

Which functions in particular? If the DJGPP documentation lists POSIX
compatibility for a function you should expect to find it on Linux
too.
