I would imagine that the changes will be merged at some point, but 
you would be better off asking the people specifically responsible 
for the ports: Stefan Schimanski (1Stein AT gmx DOT de) for Windows and 
Michael Bukin  (M DOT A DOT Bukin AT inp DOT nsk DOT su) for X-Windows.

Actually, both the porting projects are already somewhat ahead of 
Allegro 3.0 in terms of functionality. A lot of the portability and 
stability improvements made just before the 3.1 release came from 
patches that Michael Bukin prepared as part of his porting work, 
and several of the new features (video bitmaps and the new joystick 
API in particular) were designed primarily for the Windows version, 
because the older Allegro routines didn't translate so well into a 
DirectX environment.
