I've made several working CGI programs that run in a Win95/98 DOS
window without a problem. The CGI-WIN implementation, I've heard, is
buggy and limited... your best bet will be to stick with a DOS
implimentation, at least for now.

Do running it in a DOS window cause a problem in your system?
