The DJGPP port of autoconf 2.57 has a few patches, but is pretty close to
stock autoconf 2.57. Tim van Holder got a lot of patches into autoconf, to
support DJGPP.
I got a couple small ones into autoconf CVS. I haven't tested autoconf CVS for
a while, so it's possible it doesn't work too well now. Tim had a couple of
patches that I haven't pushed into autoconf CVS - something to do with bison
IIRC. But autoconf CVS (as of a month or two ago) should work fine on systems
with long filenames.
So configure scripts produced with autoconf 2.57 or later on Linux/Unix should
mostly work out-of-the-box with DJGPP.
