I couldn't check in Emacs 19, but in Emacs 20 this doesn't happen anymore: it issues the same warning about FooBar.c being the same as foobar.c, and doesn't create a new buffer for it. Perhaps if you set the variable find-file-existing-other-name to non-nil, you will get the behavior you want.
