I don't understand. You run Emacs (which is a DJGPP program) without any
problems; the compiler (which is a DJGPP program) runs OK also. So are
you telling that only DJGPP programs compiled on your machine exhibit the
problem? If so, the first cause I would suggest is a virus.
Did you try to run without MKS shell, and if so, did it work?
