I think one of the problems NT has is with stuff taking over the
timer.  Since you use the mouse, you must have called install_timer().
In Allegro 2.1, Win95 and Win3.1 didn't like install_timer() either.
This has been fixed in the work-in-progress version (under 95 and 3.1
at least, I don't know about NT)
