Leave well enough alone!
You will lose functionality. Files in GPL for example, are
copyright FSF and have relatively strict constraints on usage (source
distribution, etc). Files in gen are copyright DJ Delorie, I believe,
as well as probably BSD. These have basically no requirements (in
themselves; you do have to use GO32, so GO32-related constraints
apply, but the GPL is separate from these and more stringent).
These "duplicate" files aren't the sign of "slut development",
they're different implementations of various library functions. A
very few may be duplicates, but unless you understand why you are
willing to give up the functionality, leave them in.
