I've recently had problems with building Cygwin natively. I just figured out that the command line length is too long and gcc reports that it can't find choose.cc. cd'ing to i686-pc-cygwin/winsup/cinstall and modifying the set of CC by removing the -B switch and executing make in that directory allows it to complete. Note, autoload.c doesn't have a problem. Sorry, I don't have a patch.
