one brutal solution I recently used

         cygconf
         echo "defining _GNU_SOURCE on config.h"
         echo "#define _GNU_SOURCE 1" >> config.h
         cygmake

the patch approach is usually restricted to a portion
of the code or a general header.
May be there is already something like that in the code,
or you can add a similar stuff

  #if defined(__linux__) || defined(__CYGWIN__)
  #   ifndef _GNU_SOURCE
  #       define _GNU_SOURCE
  #   endif
