It takes a while, but it shouldn't take that long. Could you attach a 
cygcheck -s -v -r > cygcheck.out as described here 
(https://cygwin.com/problems.html) please?

My guess at this point is that you have a package installed that for 
whatever reason is confusing mandb.

I apologize for the difficulties. Building the database does quite a 
bit, but that part of mandb is generally pretty stable.

strace doesn't appear to like mandb -c either, or I'd suggest that.
