My first guess is that it is not finding the same version of Java. You can discover what bash will run with this command, in bash: type java My second guess is that your cygwin is a limited privilege environment that is not allowing the registry key to be accessed for some reason. This goes beyond my knowledge of the details, but there may be an export on the list with thoughts about it.
