Apparently "untarring from msysGit" means that you weren't using a Cygwin
version of tar so the answer is "don't do that".

If you'd used cygwin's tar then everything probably would have just
worked.  And, since everything was done from the command prompt you
wouldn't have to worry about multiple versions of Cygwin or shutting
anything else down (assuming that you weren't running other Cygwin programs
like sshd, etc.).
