You will run into this any time you try to run a non-Cygwin program with input connected to an emulated pty. There's no workaround, that's just the way rxvt (and most every other unix terminal, e.g. xterm) works. In fact the only case where you *won't* involve a pty is when you are using a native Windows console and you don't have CYGWIN=tty; or if you use a non-Cygwin terminal like putty or console2.
