This is not an autoconf problem:

In file included from configure:19744:
/usr/include/w32api/winsock2.h:614: error: conflicting types for 
`gethostname'
/usr/include/sys/unistd.h:205: error: previous declaration of `gethostname'

Don't use winsock2.h when you compile a Cygwin application, comment the 
relevant parts in the source where winsock2.h is included and try to 
compile again.
