To extract it manually, fire up a Cygwin shell and 'cd /', then run `tar xjf /path/to/package.tar.bz2` You may also move the files with explorer from X:\cygwin\usr\bin to x:\cygwin\bin, but that is not recommended since there are also problems with Unix/Windows lineending when using Windows tools.
